If I was going to do it again (since I was also removing the sunroof), I would buy a whole new roof panel, take off the old one, carefully remove all of the sealant and tack over the lip that was intended to form the rain gutter.

But that is a lot of work and cost as well.

Your idea would work, but you would definitely need to lead the edges of the patch, plus the recontouring might be noticeable, particularly in the tumblehome behind the side window where the curves are particularly flowing and alluring.

The other variation on theme is to not grind the edges of the gutter completely flat and flush, but leave them up a little and then fair that into the roof.

Face it, it is a gorgeous result but very painful to do.....
