This may(or may not) be a separate claim with seperate deductable depending on weather the same storm was responsible for both incidents.

Insurance co. should be able to recover the total from the city.
This should definitly be repaired immediately, because raw sewage and/or mold is very dangerous.

In the meantime, damages should be fixed asap, and the covered property brought back to working condition.

Take notes of when/who/why/where and time of phone calls.
