If a 777 sized plane, not broadcasting transponder data, did in fact overfly the country from east to west, without being detected by the military until it had crossed to the west coast (again, "if "), that might not reflect so well on the air defenses.

Actually I'm willing to bet that they just had some delicate information sources to deal with and were getting bombarded for RFIs from the press. For instance there likely were "military" assets with data that may or may not have been shared with various parts of the Malaysian govt and/or Malaysian Air. Not all governments want their ISR capabilities broadly known...
