Hmm, that does seem odd. There is a not-so-well documented "extended sleep mode" that the cars go into when they haven't been messed with for a week or so. It can be difficult to get them out of that at times. I had issues with mine, but the door was not locked. There are a couple of procedures in the owners manual on what to do when the battery runs down and you can't open the locks, but I'm not sure that would apply in this case. It's possible that there's an issue with the alarm box / controller that is manifesting itself in this issue. I would not reprogram the key fob. I would try the alternative key fob or the 2nd spare one if you haven't done that already.
