Perhaps your top is "out of synch?" I had a similar problem with my '99. The dealer told me this sequence to get everything back in synch: roll down both windows together, roll them back up, then down again, then work the top open then closed once. Sounds like voodoo - but it fixed the synch problem I had! The light on my dash had been staying on after closing the top, and the hard cover rattled incessantly over bumps.
