I filled mine in with some 1/16" sheet plastic. I sealed the edges of the plastic with 3M body caulk. This method applies to the holes in the smugglers box as well...
Also, you'll want to make sure that you fill that gap in the engine tin that's left when you take out the compressor mounting bracket. I might be able to take some pix later if you want...
Plus, I replaced all the sheet metal screws in the pan where the barrier hose clamps were. I used a dab of the 3M body caulk on each one.
