Well, I've gone through several transaxles, and this (among others) is a problem I've had with all transaxles rebuilt, or taken apart by a shop.

Do keep me updated, as I don't feel comfortable driving something that clunks like that! It also jerks slightly when in gear, and coasting (clutch in, 1st gear). It'll also jerk when taking off, or backing up (when the car first starts to move). Most of this is caused by wear in the rear end components, not just the transaxle itself (well, mostly) but also stub axle, wheel bearings, etc.
