I've noticed that a few of the 2002-2004 996's have a lumpy idle. It was the flywheel on a few of them, and an IMS retrofit to the LN IMS Solution on another handful of them that felt the issue was worthy of a couple thousand dollars. Most of the cars however lived happily ever after with the vibration. Another thought is to check the motor mounts.
