As mentioned before, BART or CALTRAIN for the ride to SF from Palo Alto, then use UBER to get around the City.

I will strongly recommend that you stay out of the Mission district and the Tenderloin. Fisherman's Wharf is full of cheesy tourist traps but is also home to the
Musee Mecanique and the WW2 submarine
USS Pampanito, both of which I think your son would really like. The Wharf is also the jumping-off point for the boat ride out to
Alcatraz...a great experience that both of you will thoroughly enjoy. Lines to ride the Cable cars will be
very long and slow-moving...don't bother.
The Cable Car Museum is well worth checking out though.

The main drag thru Palo Alto, University Ave., is full of interesting restaurants offering a wide variety of different cuisines. Instead of picking a place ahead of time, just stroll along the avenue and see what looks interesting.
Take something warm to wear in SF...it can be quite cool there in the summer, especially in the evenings. Enjoy your trip!
