It can be done but a new master cylinder is relatively cheap and this is the perfect time to upgrade to a 19 mm master cylinder if you so desire. I think they are under $100 for the 19 mm unit.

Usually when a master cylinder goes bad it is because of contaminants in the fluid. The rubber seals in the M/C will last almost forever if the fluid is kept clean and dry. If you have crap or water in there then it will probably damage the cylider bore. A hone is only supposed to clean, not take metal off so if the bore is pitted or scored at all throw it away and buy a new one. If is is near perfect and dimentionally correct, you could probably throw some new rubber in and get away with it.
