My understanding, which seems to match the pictures I have seen, is that the "cradle" for the air-cooled engine fan is missing on the 997 engine. Also, the cam drive is completely different, and the oil tensioner holes don't match up. Finally, there are no pulleys to drive the air cooled fan, and the GT3 crank snout is a different diameter or has a different key way or something.
