You might just need better arch support. Also pay attention to how your steps are.
I work out 5 days a week, 1 day of it being cardio only. I ache, hurt a lot. However, most of it muscle soreness. Rest, good diet and ibuprofen helps.
Had similar issues of pain as you described in the past. Changed shoes, and a few weeks later completely gone.
