No matter how well they repair or replace the damaged areas, when you go to sell or trade in the experts will be able to tell a repair was done. I would suggest a letter from the dealer stating they did the damage and did the work so you'll be covered.
My 2003 Mini Cooper S had this happen to the driver side front fender unloading from the ship. I never knew about it and neither did the dealer but when I went to trade it in, the next dealer's inspector caught it right away. She showed me how to spot that sort of thing.
