In a recent issue of Excellence, there's an article on how someone put an S2 engine in a Black 944S. I don't know if this is exactly what you're looking for, but it will get you an idea of how it's been done in the past.
IMHO, engine swaps are one of the more expensive ways of getting more power. Have you done the other stuff (intake, exhaust, chip, polish/porting...etc.) yet?
