Hop on - Hop off buses are a very good way to tour Manhattan: see something you want to investigate, hop off and check it out. Next bus comes in 20, 40, 60... minutes.
I know this is heresy, but unless you have some specific family reason to visit Ellis Island, I'd skip it. Statue is way better!
Walk the Highline in lower Manhattan. It's was an abandoned elevated subway; derelict for decades, now it's been repurposed as a several miles long elevated walking park. Lots to see and do along the pathways.
Pop into ANY club in the East Village/Greenwich for random great live music.
Grab a cup of good coffee in Bryant Park and check out the scene there. DO NOT MISS THE PUBIC RESTROOMS!
Go do anything in Brooklyn. Williamsburg, Grant Park, then save room for Smorgasburg - an outdoor dining faire in Prospect Park. EAT A RAMMEN BURGER - you can thank me later.
