Trans back into place - clutch push rod and slave cylinder help

Hi Guys.

Got the transmission bearing replaced and put everything back together to the r1100s. The trans lined up with the engine great with no problems. All gears shifts great. Thanks for all the recommendations on the previous help post.

Problem I am having is with the clutch push rod inside the trans. Following the manual instructions, and when trying to put the clutch slave cylinder housing back, it won't fit due either the clutch push rod not completely going into the engine or something with the slave cylinder housing. To secure it, I would need approx 3/4 inches for the clutch push rod to go in. I remove the clutch push rod out of trans and slide it back in again but it's the same. The clutch reservoir is empty and the clutch lever is loose easy to open and close.

Anybody have any recommendations of what might be wrong?
