If the battery is discharged in the morning, either it is being drained overnight, or it simply is not holding a charge. Figure out which it is--you can turn the car off and use an ammeter to find out how much current is being drawn from the battery with everything off; it should be well under 1 amp, probably on the order of 100 milli-amps or less. (I haven't measured on my MINI or any truly modern car, so I am not sure of how much is typical.)

If the new pump is malfunctioning or was not installed correctly, it may be possible for it to be draining the battery. I'm not sure, though.

You can also take your battery to an auto parts store; most of them will test the battery for free. (They expect you'll buy the new one from them, of course.)

Checking the fuses, as Nick said, is probably the best place to start.
