Presumably you can get the body of the car down far enough that the engine is in the correct spot to bolt it in? You can stack some wood up on your dolly to get the engine high enough that it will be in place when you lower the body of the car.
Other ways include:
- Getting a bunch of all-thread, and using one long piece where each of the four mounting bolts goes. (Two at the engine bar, two at the transmission.) Double-nut the top of each, then tighten a few turns on each to slowly draw the assembly up into place. Once it is in place, support with a jack and replace each piece of all-thread with the proper mounting nut and bolt.
- Use a motorcycle jack or a transmission jack, with a few pieces of plywood, to lift up the engine and transmission.
- Use a couple of floor jacks; one under the engine and one under the transmission.
- Use a single floor jack with a platform (I think CFR makes a steel one; wood ones can be used as well) that is shaped to support the engine/transmission assembly near its balance point.
I use the latter, but it often takes some real muscle to push the assembly into the correct location. I may have also gotten lucky with the wood platform that I use and balancing the assembly. It hasn't fallen yet, though it has been a near thing once or twice.
