I would definitely plug the holes. They were not meant to be open. Lots of options. Plugs are available in lots of sizes. If holes are small you could use some rubber like product and dab it over the holes and it would be easily removable. Or use screws.
I would cover the torsion bar access holes. Smoother look for a nice looking car. Also, I don't think that the covers noted above by part number will work for your application.
