Had my 2011 mini jumped started twice after the battery died in the past 3 weeks. first time went without a hitch, the second jump however did not go so good. the Windows are stuck all the way down, the blinkers don't work, the headlights cannot be turned off, and most of the inside lights are off. The car runs fine otherwise. Could it be that the battery needs to be replaced or is it my worse fears...

Something may have shorted during the jump. Cables may have been crossed. Electrical modules or fuses may have failed. Start by checking the vehicle for fault codes.

Sounds like the body control module may have gotten zapped. I think that's in the passenger footwell?
