I don't know if this will help but my 944 does exactly the same thing on the left rear side. Been to two different shops (including a dealer) and no-one can find the cause. I am posting here because you say the sound went away. I had the same experience whenever the car went up on a lift (like at a shop). The sound would go away for a day or so and then return same as before. Since the sound began, the tranny has been removed and disassembled for inspection. The CV's boots have been checked and rechecked and revealed no rips, tears, or rotting. I plan to inspect the sway bar mounts this weekend. And if that reveals nothing, I plan to simply begin replacing parts. Half-axle gets replaced first along with wheel bearing. Then if it continues, maybe the strut. At some point, in theory, the sound must go away if I replace every part in the rear end. And when it does, I'll repost to let you know wha did the trick.
Good Luck !!

Matt,
What do you find? I've got a similar sound as you described. Perhaps we can compare clunking when I return your allen wrenches?
