I've replaced the ball cup bushing and the shift rod bushing with the gear in neutral. Now I'm thinking: is it wise to rebold the shifter and then remove the coupler with the shifter in first gear or should I remove the coupler right now with the shifter out of the car (in neutral)?

As long as you mark the shift coupler and shaft I don't think it matters. I left my car in neutral, marked the coupler and input shaft, rebuilt my coupler and reinstalled lining up the marks and had to make a very slight adjustment when finished to get it shifting a little better.

+1 assuming your coupler is slop free then simply mark and replace in same position, you should be golden.
