I'm assuming that the flashing tell tale is the light in the clock array, correct?
Not sure that I can help, but I had a similar situation and I can tell you how I dealt with it. To begin, I had my ECU reflashed to compliment a performance upgrade I had done to the engine. The guy who did the reflash asked if I wanted him to disable the immobilizer function of the ECU. I absolutely have hated the immobilizer since I purchased the car, so it did not take me long to reply that I would love to have the ECU portion of the immobilizer killed. Which he did. Now, comes the part may be of interest to you. When I reinstalled the ECU and started the car, the immobilizer telltale in the clock began blinking. As it turns out, there is another module that is part of the anti-theft circuit that triggers a relay to allow power to the starter motor. The blinking telltale is a sign that that module, which was still active, could not "fine" the immobilizer function in the ECU (which I had disabled). The fix is to replace the 53 relay with a jumper relay that assures the availability of power to the starter in all situations. So, even though the starter was working properly following the mods to the ECU, it was doing it through a relay that switched power on to the starter. I replaced that "switch" (which is a 53 relay) with a jumper relay. That extinguished the immobilizer telltale light (forever). And, the starter is now available whenever I turn the ignition switch. So,long story short, you may have an issue with the immobilizer circuitry and the anti theft relay (located under the passenger seat), may be unable to connect with the immobilizer. Thats my story and I'm sticking to it. Bill Verberg is an authority on this system, so you may want to send him a PM.

I went in under the bonnet behind the dash area and found the flasher relay, that is the likely culprit
