Disconnect driveshaft from the transmission output shaft and see if the noise goes away. If so, you'll know the issue is driveshaft related. Time to investigate the U joint condition or final drive...

I always use the Purolator L10241. It's easier to get than one from BMW, cheaper and I don't think anyone makes a better filter than Purolator.
I also run the Purolator filter on my R1200GS.
