There was something in the cylinder to cause that damage. The reason the damage is concentrated on the high spots is, because that is where the piston compressed whatever it was between it and the head, the rest of the combustion chamber was not close enough to crush it between them. When the engine was torn down something was dropped or left in the intake ports or intake system somewhere, either that or something came loose inside the intake system, possibly when the intercooler pipes came off something got into the intake system somewhere and caused that damage.

I for one would make them pay for all the damage even if something got in there when the pipes blew off, it's their fault they came off. Be sure to check the turbo for damage as it is possible, but not likely that whatever it was went through the turbo first. Also don't take no for an answer I don't know what shop and how honest they are but, they will probably tell you all kinds of stuff to get you off their back.
