Here is some fodder for the fire:

Why can't Cylons reproduce? They may have had limited stocks of DNA when producing the the primary "organic" models. The are basically clones. These models, may get pregnant when they interbreed, but they produce still born, or seriously inbred type babies. They may need human DNA to reproduce.

I'm going to go with obvious and state that the final five are:

The Chief, Tory Foster (Presidential aide), Col. Tigh, Anders, and Starbuck

Season 3 we find out, basically, that Starbuck's mom was a captive of the Cylons. She knew she had a Cylon construct as a baby. I expect that all of the "final five" were similary put into the human civilation.

I expect that the eye scan programming is a defensive mechanism, like IFF, so that the machine cylons will not kill them. I expect that all of the cylon models have this. I alsd expect that the programming in the regular cylons is more extreme when they find a one of the final 5. Hence, they all leave when they scanned Anders.
