This problem is usually not caused by the battery tray or the hatch seal. This is usually a problem with the sunroof seal or more likely the rear sunroof drain where it goes down past the filler door. I think there is a tee there, and water can back up and leak down behind the rear quarter liner and onto the floor. Double check that the sunroof drain is properly connected all the way down and not clogged up.
