That is true,not all doors line up the same. These are some of things I do to line up a door. Sometimes I can use the weatherstripping by bending the channel it goes on or a strip of metal in the rubber to push it out. A body spoon also works great to knock down high edges. If you have to paint the door you can work the edges with a body spoon and hammer to line it up flush.
