In 2006 I had a bad HG and oil cooler so I did a full rebuild. But the car had been sitting for 7 years and ran on 3 cylinders at the time.
But I have to ask you - if the engine runs well otherwise, and you suspect a bad HG - why do a full rebuild?
I think $2000 is sufficient to do the rebuild if you are patient with your parts selection - keep looking, don't just buy things in a "kit", once in a while individual parts come cheaper.
If it needs a clutch, most of the time you can get the flywheel/pressure plate machined down and just need a fresh clutch disc - the 944 clutch disc is able to be re-lined for under $100 and be good as new.
