My 2006 boxster is at a auto electricions at the moment, my passenger window doesnt always go back up again when the the door is closed, i also get a flat battery every time i leave the car standing for more than 24 hours, they seem to think its the window module causing this based on previous similar VW issues, does that sound right to you?

The issue may be in the door latch switch. If the door isn't seen shut, the window will bot close.
