On my 1998 328i everything opens and closes perfectly except when the roof folds into the storage hatch, the top cover closes and then doesnt pull the last few millimetres to seal up flush. Have attached photo, any suggestions or help greatly appreciated.

The clamshell that covers the back opens and closes with a pretty simple linkage that can be adjusted. I don't have any handy photos, but if you open the roof 1/2 way you can see the linkage in there, and you can also see the adjustment screws. I would try looking in there. Also, if at one time something clogged or got stuck in the roof, then there is the possibility that the linkage may have been bent. You may still be able to readjust it if the linkage is slightly tweaked though.
