Top problem continued
If the windows are up and you press the top button to the down position, the windows pulse down and inch at a time. Obviously, something was not right. So I called the shop who said it was probably something minor and to bring it back the next morning. That was 2-1/2 weeks ago. Since then, they have sent it to one of the local BMW dealers who tried replacing the main/general control module which controls all the electronics in the car - still didn't work. The dealer tried a variety of other things that I'm unaware of and still nothing worked. Their diagnostics system showed that everything was working and that it should work, but it doesn't. So, they sent it back to Just BMW who has been chasing down wire and checking connections for days. To date, everyone involved is extremely frustrated and the top still doesn't work.
Does anybody out there have any bright ideas on what the problem could be?

Maybe it has something to do with the comfort relay, which i believe controls the windows going up and down one inch when you open and close the doors.

Thanks for the suggestions. The shop believes they have located the problem - a faulty wire and blown fuse somewhere under the back seat that has been creating a surge or something. They re-ran a new wire and replaced the fuse. It still didn't work until they also replaced the control unit that they just installed 2 weeks ago. It appears that the wire/fuse problem was burning out the control unit and previously burned out one of the motors. Hopefully, problem solved. $2k+ later!
I appreciate the feedback though.

surges are an interesting thing. They cause all sorts of weird problems. I view electricity as sort of a living thing. Sometimes it gets out of hand and we are unable to control it.
